After placing a iron mine, it get placed on the map and appears in the building queue. But a couple of seconds later it disappears, from both the map and the queue. So thats bug one, the second bug is that I don't get the building license refunded.

Also shouldn't I get building licences back when a quary gets exausted? i even clean up the old building and it still doesn't give me one back.

Mine licenses are given back the second they are empty NOT when they get removed by you,if you look when you log for the night at how many licenses you have,and then look again when you next log in and the number is higher,you will know how many mines have depleted during the night

Mines and quarries are different. Mines will use a license, whereas the quarries do not. HOWEVER, the mason buildings (for the quarries) DO use a license.

Also, I just tore down a copper mine before it was empty, and yes - I DID receive the license back.

The game seems to handle the final license a bit buggy- so it doesnt always give it back or doesnt always take it away. If it didnt take it away when you build another building and then you build the mine, the game will eventually recaclulae the amount of licences and the last building build (with invalid license) will be taken away again (and the building materials refunded btw) so that is one scenario how the mine could have disappeared
