No matter how much fish food I use to replenish fish stocks the quest will not update to completed. I have 370 wheat in storage ticked and have replenished over 4000 fish using fish food I have made but no quest completion comes up.

That doesn't sound like a side quest. Could you post a screenshot of it in your quest book?
Yes, you are correct it says "Waiting Quest" (not side quest) at the bottom of the quest table.
Waiting quests will remain waiting & undoable until the current active quest is completed or cancelled. (Or reset in the case of guild quests.)

I'm not sure why we have waiting quests other than as a heads-up to prepare for them.
I'm sure they've created over a thousand times more confusion than any benefit.
Unlike a lot of other problems with what is written and what is comprehended this one "Does what it says on the box". After giving this some thought I'm not able to come up with a system which is as bug free and even allows us to know that we have a bug. This is nothing more than part of the learning curve of the game.
