That's because you have used it for the purpose it was intended. If you are trying to complete a quest you need to click the quest completion before using it.

You're almost certainly misunderstanding something, but without a better explanation of what your problem is, preferably with screenshots, I don't think anyone can help you.
Rereading you post, are you saying that your Expos, Geo's are not getting new skills when adding the Manu's.
