My Cons Geo found 2 Copper mines, but only 1 was counted in the quest.

The quest counts the number of search tasks performed by your geologists, not the number of deposits found, so you have to send a geologist to search for copper five times. IIRC, it was intentionally set up that way so that searches would still count even if you currently had all the deposits already found and so didn't have to wait for deposits to run dry and/or destroy mines in order to complete the quest.
