Actually afaik it is working as intended. Which is why most people I know choose the "Natural Born Digger" skill over the "Lucky Find" skill as they find it and the "Nature's Gift" skill rather useless.

Ah, I see. Well, they are pretty useless too and also working as intended.
Working as intended? We used to get a system message, but never more.
Maybe it would help if you told us which one of those skills was not working for you.
When it comes to Gene pools and shallow ends they can be found at the bar drinking pina colada's
None of them is working as they should - both iron and marble (I've skipped coal).
Workaround for iron and coal: put a mine construction on that bonus deposit and tear it down.

The Two-in-One skill for marble seems to be fixed now. It stacks properly with other skills. Thanks!
Hm.. I doubt it really works - it only seems to stack (sometimes) though that deposit found ain't a "2nd one" but the only found (for that search).
I'm only using one geologist for marble, so no messing up from my side.
Still the Iron version ain't working (stacking).
(I don't know the status for the Coal version.)
